OGs have genes from same species

I noticed that in FastOMA's output, an OG has two genes from the same spcecies.. which might relates to the nonuniquness of gene ids

Hi Ali,
thanks for fixing the issue and creating the pull request to dev branch.
This happened when two different species have fasta records with same gene ID (non-unique) in their proteome fasta files.
