very un-clean-but:

• have a table (called something like RegionEnds for example) with 3 hardcoded fields: A, B and C, one for each region. these fields have hardcoded values 12, 22 and 34 respectively
• have a different table (RegionExtensions) with 3 fields: A, B and C, one for each region. these fields are initialized at 0.
• every time a chaos- or erebus-gate is taken in chamber number RegionExtensions[region] + RegionEnds[region], increment every RegionExtensions field with an ASCII value greater or equal to the current region
• (A effects A, B and C, B affects B and C, C affects C. D uses the field for C, since no chaos or erebus can appear in Styx. you could also have a field for D, that would be equivalent.)

These tables could also be combined into one, if separating the constant from the variable table feels redundant.

When checking for what room to load from the RC route, load the room from RegionExtensions[region] chambers earlier. this should always output the correct result.

I'll be interested to see your implementation, though I'm not sure I understand it entirely at present- Would an extension Chaos in Tart, i.e. chamber 13 in-game, act as chamber 13 or chamber 12? Say you want to have a different number of gold pots in chamber 12/13 from what you have in that extension Chaos, how would you handle this? Would it just be a requirement to make a sublist indexed by roomName any time a run includes an extension Chaos?

I'll also note that any non-vanilla state must be stored in the mod table, not in CurrentRun or similar, so ModUtil can handle it across save and reload- see how BoonControl tracks GodAppearances for an example of how this'll need to work.

It is possible I do not understand the difficulty of the task yet, had only taken a glance at the code that handles this, so take my comment with a grain of salt.
