Dear DeepST team,
When using DeepST to integrate multiple datasets that come from the same brain region (using an H&E stain as well), I notice that a spatially distinct population that is expected in only one of the samples is seen also in the other samples approximately in the same spatial location.
Is it possible that in the merged object (multiple_adata) the neighborhood information between different samples is mixed?
Is there an easy fix?
