[SepTop & ABFEs] work out why we need to call SanitizeMol and document it

When adding restraints we need to call Chem.SanitizeMol prior to passing it to the restraint generation code. This is because in some cases RDKit isn't recognising aromatic rings. We should work out why that is happening.
