Fix the ordering of cmd line arguments passed to the system tests.

@eno @ijuma @guozhangwang @mjsax - the tests at least run now. One of them now passes, the other 2 fail due to the changes from KIP-90 ( i think these are being addressed elsewhere)

I do have a fix for this already. Just did not open an PR, because this does not fix the tests without @guozhangwang's PR: #2379

My PR will apply some more additional changed/improvements.
