Bump mypy from 0.812 to 0.961 and Python from 3.9.6 to 3.9.13

Purpose

Upgrade mypy to the latest version. As part of the testing see if this would close #367 I updated Python to 3.9.13 in the Dockerfile. All tests passed with this upgrade so I left that in place also.

In order to get this through to fix the bug reports I had to add type: ignore in a lot of places for now. Where possible a proper fix should be done later. I will open a ticket for this.
