Icon Overlays in Project Explorer appear inconsitently

When I add a scene to a project with a working git repo. I should see the overlay icon indicating that the scene is new. Currently the scene Icon has no overlay. 

I've also run into other scenarios where I do get the overlay icon to appear and it remains after I commit a file.

Also after a domain reload, the icons should remain accordingly. I've run into scenarios where they disappear.
