Coalesce all `.gemini` variables around `paths.js:GEMINI_DIR`

There are lots of aliases of .gemini around -- in binary files, in test files, etc, etc. We should coalesce all of this usage around GEMINI_DIR from paths.js

This was a great way for me to do an easy risk free initial PR buuuut then I didn't get back to it for ages and all the code shifted, and now that I have other things to do I'm going to put this back for someone else to take.

When you do, I recommend:

• Make sure to get as many files in one go as you can; there are e2e tests and scripts and things that use these values and might not be caught on a first pass (esp if you're using Gemini CLI vs a good old fashioned grep 😁 )
• Get it in as fast as you can or it will be a nightmare!!

I noticed that PR #10900 and PR #10098 contain hardcoded implementations for this issue. I've submitted a fix that addresses this, and all tests are passing.
