Docs: Mark deprecated Ionic Cloud commands

There are several commands like `ionic upload` or `ionic package` that only work with the legacy backend of Ionic Cloud. For the time being while both backends are available they should get a note of the deprecation of Ionic Cloud, maybe even a link to the documentation of their modern alternative.
