[BUG] MCP Tools are not loaded on native build

Describe the bug
When I start the pengine native build the mcp tools are not loaded and the ai agent does not have system file access even though the docker mcp te_pengine-file-manager its installed.

To Reproduce
Steps to reproduce the behavior:

1. Start native pengine app on Mac OS
2. Go to dashboard
3. No tools are loaded for te_pengine-file-manager

Expected behavior
Also on native build it should load all tool for mcp in te_pengine-file-manager.
