It could be useful to provide a sub-command to drop the tables or reset them in order to start from scratch. Alternatively/in addition, we could also add a flag to the deep and shallow (such as --drop/reset) that first drops/resets the tables.
What I've done was to manually drop all the tables repositories, issues, etc. and schema_migrations.
