Removed locally stored jQuery and added .gitignore as well to ignore bower_components directory from being included in commits.
Seems like there's an encoding conflict as well. Supposedly that's what makes the newlines reformatted.

Anyway, I finished adding Bower's support. This should fix #13's request. Also added a Development section on the README and tweaked index.html to reference the new jQuery. Will edit the ones on gh-pages and help clean up the code soon.
